Just a quick note.
I have noticed a few players seems to login just for cookies recently.
They join the round at the start then leave and come back just as the round is about to end.
This is alittle unfair on players that have played the entire round.
Is it possible that if a player joins 10min or less before the end of the round they get no or a reduced amount of cookies?

Eh, unfair how exactly?
Its only unfair in the sense that they are not enjoying themselves enough to remain the full amount of time.
You can argue its an abuse of the system, but really who is it hurting? Those who spend the round and enjoy themselves? Most certainly not.
It's only really a 'detriment' in the fact if your one of those people that feel as though having a certain rank or larger amount of something then another person is praise worthy.
So this is fair to the people that happen to log in five minutes left before the rounds end and they had not formerly logged in at round start?
I don't feel as though its right when people are reluctant to spend the time and are only after the cookie gain that others and everyone should be punished.
The proper solution would be a plugin, lets call it 'cookie-code'.
At a random time within the round each player is messaged a player specific 'passphrase' meaning its unique and different to each player. As well as the times would be random per player.
If they so happen to log off the 'code' no longer works, however an op can 'recode' a player that has crashed, other external circumstances with /recode playername reason.
The reason to prevent abuse as the 'code' would be a HUGE incentive.
At the end of the round all players get the standard set of cookies. The special case being if a player 'submits a code' to lets say the lava god for fun, with something like /submitcode codehere. Those who have submitted a code will then receive particular rewards, perchance more cookies, maybe ore or other shinies.
That would be the end all beat all to the problem you've stated
